Actually, this has always been the rule. The difference you're noticing is that it's now being enforced, whereas everyone just sort of let it slide before.
The reason is that it costs AS a great deal of money to credit a member with AAdvantage, OnePass, Worldperks, or any other mileage when flying AS. Since the idea of free upgrades for MVPs and Golds is to reward them for using our Mileage Program, it would be inappropriate to allow the free upgrades when crediting a different carrier's mileage program.

Yep. I did this SFO-LAX-MZT May 24 and MZT-LAX-SFO May 31.
I did this several times last year to get EXP on AA after I had all my MVPG qualifying miles for 2003. I'd simply change FF accounts at the check-in counter or call the MVPG desk the day of departure and change accounts, making sure that they'd left my FC seat alone.
Checking in on the kiosks didn't work, as changing the FF account # caused the kiosk to try and charge me for the upgrade. Changes can also be done at the checkin counter. It's a bit of a pain as it eliminates the ability to check in online, but if you need additional Q-miles on another OW partner, it works out OK.

Only major problem I see is that wl for a FC seat is going to be impossible if you want it to post on your AA account.
